You can strike out at every foe within reach.Prerequisites: Dex 13, Int 13, Combat Expertise, Dodge, Mobility, Spring Attack, base attack bonus +4.
Benefit: When you use the full-attack action, you can give up your regular attacks and instead make one melee attack at your highest base attack bonus against each opponent within reach. You must make a separate attack roll against each opponent.
When you use the Whirlwind Attack feat, you also forfeit any bonus or extra attacks granted by other feats, spells, or abilities.
You don't get extra attacks when using Whirlwind Attack.

You are misunderstanding my question- if you wanted to make the granted attacks from whirlwind attack with a secondary natural attack, would you make the attacks at your full base attack bonus or at full base minus 5? To go further, if you wanted to make some with a primary attack and others with a secondary, would they still both use full BAB then?

If it's actually a secondary natural weapon (a wing buffet, tentacle etc.) it stays at its normal BAB-5 bonus, but if it's only like that because you'd normally be using a weapon and would otherwise be primary (a bite or claw, etc.), it'd get its full bonus. Mix them in the whirlwind attack and they'd be full or -5 depending on whether they're primary or secondary. If you were making some attacks in the whirlwind with a greatsword, some with a bite then the bite attacks would be at -5.
i.e. I read the 'highest base attack bonus' in whirlwind attack as meaning its full normal bonus not an iterative attack, but not overriding other penalties.

Oh right, Natural Attacks.
Any made with a secondary Natural attack would be at a -5.
So if you had a Primary Natural Attack with 5' reach and a Secondary Natrural Attack with 10' reach you could hit all the enemies within 5' once each with the Primary Natural Attack at full BAB and all the enemies at 10' with the Secondary Natural Attack at -5 BAB.
Remember that if you only have 1 Natural Attack (eg. a Bite Attack) it always counts as a Primary Natural attack and gets 1.5× STR to damage (unless you combine weapon and Natural Attacks, then the Natural Attacks are always counted as Secondary Natural Attacks).
