Double Skill Feats - What to do?

Hi!

When I have gained a Skill Feat with my selected Background, and my class would lateron gift me the exact same Skill Feat - is this feat lost? What is the RAW for this case?

You're out of luck as there is no 'pick another' option like duplicate skills: best option, pick a different background [or use Deep Backgrounds].

If you aren't playing a Society character, ask your GM if you can select a different Skill Feat.
