For the most part the classes with the best capstone ability are those that do not have a set capstone. Classes like sorcerer, wizard and oracle gain their capstone based on the bloodline, school or mystery. Some of those are very good.
The unchained rogue in a way has the best capstone ability. While their actual capstone ability is not that impressive they also gain the 20 rank skill unlock for multiple skills. Some of those are very good, and since they are extraordinary abilities they can even be used where magic does not function. Some of the better ones are bluff, which allows you to make a suggestion as a full round action. Sense Motive allows you read surface thoughts as a standard action.

Purely theorycrafting of course. Nine times out of ten the best capstone for a spellcaster is the one from Chronicle of Legends which gives +8 to an ability score. It's hard for anything weird and wonderful to do better than that. It's pretty good for non-spellcasters too.
The monk of the healing hand one has to be the worst, but the runner up is the cleric before CoL. No capstone at all is demanding that you take a prestige class to get actual class features, like you were playing D&D 3.x.
The samurai last stand is decent on its own, but with extreme cheese - "I challenge you little buddy! Now run away before the final battle starts!" - it gets absurdly good.
