So perhaps I’m missing something obvious in the rules, but when playing as a Animal Druid I have the option to grow my animal companion through feats. If I choose the mature animal companion Feat to make my companion a little better, and then it dies the next day, have I wasted a feat?
So for example, later on once I’ve potentially invested 3 feats in an animal companion, if it were then to die (or I were to dismiss it), would my Druid effectively be 3 feats lower than the rest of my party?

Yes, however you will also be able to get a new one and or have the old one be resurrected if you are able.
It is mild to moderately punishing to lose a companion you have invested feats in. But the loss of functionality is temporary and almost always within the players control.
(vs something like a witch losing their familiar and being in retire the character state like in PF1e)
The APG will have a dedication that further expands on animal companions with a confirmed ability to have multiple at once and swap between them (with the capstone being able to have two out at once)
So I would wager that investment is what you might be looking for in the near future (not far away now)

You can just pick another Animal Companion with an in game week and they will be affected by all your feats as well.
And remember that Animal Companion use dying rules as well like player characters, so dying 1 to 2 to 3 and then dead at 4.
Yeah that became very important the very first day I got my Owl companion. A Wolf critted him twice with bite attacks, nearly killed him (dropped the bird to dying), and then ran off with him in it's mouth! The party had to give chase to save his life!
