Our group has a sorcerer level 9 thinking of taking a dip into pathfinder savant in order to get access to scroll master and use her caster level on wands seeing as her use magic device is 21 currently. The question we all had and hope someone can help with is if she uses a wand for a spell such as magic missile, she will be sorcerer 9/ pathfinder savant 3 so what is her caster level supposed to be? Would it be the 9 from sorcerer or would it be 12 from total? Not sure how caster level works with arcane savant as it doesn't have a specific casting magic like arcade or divine. Anyone willing to weight in could be appreciated our gm wasn't sure how it would work either so we both are hoping for an answer.

Normally 11th level. Pathfinder savant gives caster levels to you at levels 2 through 10, so basically the first level you take of savant you miss a level, but from then on you stay on track. Or that’s what the table appears to say, usually it’s also described in the text (along with choosing one caster class to level up), but I’m only seeing the table column.

As Lelomenia stated it will be 11. However with retraining allowed, she could pick up the favored prestige class feat and then the prestigious spellcaster feat. 2 feats, but it essentially gives spell progression in that 1st level that many prestige classes do not. Along with some favored class bonus HP or skill points.

The class's caster level is irrelevant for this question--the savant would use the caster level of the wand. As Melkiador mentioned, Pathfinder savant doesn't give the character the ability to use their own caster level for wands--they can only do that with scrolls. You'd need the wizard's staff-like wand arcane discovery to do that.
For the usual wand of magic missile, the caster level would be 1. There do exist higher caster level wands of magic missile, but they are commensurately more expensive to purchase or craft.
