I made an alchemist/figther (Lore warden).
Class Skills
Take the number of skill points gained per level from whichever class grants more skill points, and consider any skill on either class list as a class skill for the gestalt character. For example, a gestalt barbarian/bard would gain skill points per level equal to 6 + Int modifier (and have four times this amount at 1st level), arid can purchase skills from both the barbarian and bard lists as class skills.
Lore Warden :
Scholastic (Ex): A lore warden gains 2 additional skill ranks each level. These ranks must be spent on Intelligence-based skills. All Craft and Knowledge skills are class skills for lore wardens, as are Linguistics and Spellcraft.
This ability replaces the fighter’s proficiency with medium armor, heavy armor, and shields.
do the additional skills ranks from Lore Warden apply or not ?

It's hard to be sure, because gestalt isn't actually in the PF ruleset so it wasn't written with that in mind, but I would say that since the lore warden gives something in particular up in exchange that they probably apply. By which I mean they get max (fighter ranks, alchemist ranks) + 2 ranks/level.
OTOH I think there exist archetypes that get more skill ranks but put it as "get N' ranks/level instead of N," which doesn't sound like it would come out the same way, but it would be nice to treat them consistently... can't think of any concrete examples offhand though. :-/

Agreed, 4+Int and a bonus two Scholastic tracks for Int-based skills only. Scholastic affects skill ranks but it is a distinct class feature.

An example would be something like the Herald Caller cleric, which simply gets extra skill ranks:
Skill Ranks per Level: 4 + Int modifier. This alters the cleric’s class skills.
Since this directly affects the skill ranks given by the class, a Herald Caller//Alchemist still only gets 4 skill ranks. Given that Lore Warden's extra ranks are thematically restricted - only allowed to be used for Int-based skills - this does not seem unreasonable to me.
