Are we talking about this spell:
Aura of Doom
School necromancy [emotion, fear, mind-affecting]; Level cleric 4
Casting Time 1 standard action
Components V, S, M/DF (powdered bone)
Range personal
Area 20-ft.-radius emanation centered on you
Duration 10 minute/level
Saving Throw Will negates; Spell Resistance yes
You emanate an almost palpable aura of horror. All non-allies within this spell's area, or that later enter the area, must make a Will save to avoid becoming shaken. A successful save suppresses the effect. Creatures that leave the area and come back must save again to avoid being affected by the effect.
I think yes, you could do that. The spell mentions that creatures leaving the aura must make the save again. While this is a bit different, it's not particularly problematic as the affect is only to be shaken.

Yep that's the one! Thank you Claxon. Although thinking about it now, if I were facing two enemies and they were both lined up horizontally and they initially passed the save, I could just move out and in over and over and over till they both saved. Even doing this multiple times in one round :|
Additionally: Once they are shaken how long are they shaken for? Are they not shaken once they leave the aura? Or are they shaken for the remainder of the duration of the spell?

Technically it triggers when a creature enters the area, not when the area moves to them.
I certainly would never allow it to force multiple saves on during a single turn. I would probably not allow you to move out and back in a single turn, but I would probably allow you to move away on one turn (giving the creature an action when they are not in radius) and then move back in on another turn. But if the creature ends his turn in the aura, and starts his next turn in the aura, him being momentarily out of it is not going to require a new save in my games.
