I agree with Cyrad :D the rule is: as long as the effect is not specified as a polymorph effect and does not change your size, then it stacks with a polymorph effect.
Now this brings up a related ? I had: I have a Feral Hunter. Her Feral Focus (Su) replaces the vanilla Hunter's Animal Focus, and at 4th level I get a (somewhat limited) Wild Shape (Su).
What do I do w/ this sentence, though, from Feral Focus: "This physical change is a polymorph effect, though the effects of the animal focus are not." WTH?!
What do you think: can my Feral Focus stack w/ Wild Shape, then?

It means the mechanical benefits stack but not the flavor.
Feral focus's physical alterations to your appearance are considered a polymorph effect. Therefore, they do not stack with wild shape. The benefits of animal focus are not polymorph effects. Therefore, any bonuses you get from animal focus do stack with wild shape.

I'm cautiously optimistic this is good news for a PC of mine (for a change).
If I'm understanding your argument, when I'm in wild shape, I don't have the appearance of whatever animal focus I'm using; just whatever I'm wild shaped into. But I do gain the mechanical benefits of the animal focus while wild shaped.
