I've read it 3 times now and I still feel like I'm not getting this. So what happens if I have prestige with the current seeker, and then step away from the SFS for a while. If the current season has a new seeker, are old modules contributing to the old seeker or the new seeker?
Can I not spend the points I got for the old seeker? If I run an old season module, does it count towards the old seeker?

Second Seekers (Luwazi Elsebo) are a temporary faction. Until otherwise stated, you can select their champion Faction boon at character creation, or purchase it from the list of available boons in the Starfinder Society Roleplaying Guild Guide. Once you gain a champion faction boon with them, you can gain Reputation as with any other faction for as long as your character remains active in the campaign.
Eventually, the Second Seekers (Luwazi Elsebo) will be retired and a new faction called "Second Seekers (New First Seeker)" will be created. The biggest impact of this change being that the Second Seekers (Luwazi Elsebo) boon will no longer be available for purchase or at character creation, and instead be replaced by a Second Seekers (New First Seeker) champion Faction boon.
Scenarios with the Second Seekers (Luwazi Elsebo) faction tag will provide reputation to Luwazi Elsebo as normal, and, unless you have already acquired a faction boon for the retired first seeker, these scenarios will be one of the only means of gaining Reputation with the retired first seeker. The only scenarios that specifically earn additional reputation for Luwazi Elsebo are those scenarios with the "Faction (Second Seekers [Luwazi Elsebo])" tag.

When you say "Second Seekers (Luwazi Elsebo) boon will no longer be available for purchase or at character creation" are you referring only to "Second Seekers: Luwazi Elsebo Champion (Faction Boon)" or all boons with the prerequisite: Second Seekers (Luwazi Elsebo).
Also, what about "Second Seekers: Luwazi Elsebo Champion, Improved
(Faction Boon)"

We've not announced the entire plan surrounding how "retiring the faction" will work. But assume the base Champion boon will become inaccessible to lockout future Second Seekers (Luwazi Elsebo) characters. It's not our intent to lockout the additional boons, as long as the grandfathered characters posses the appropriate Reputation and Fame.

Sounds like questions surrounding this 'Second Seeker' faction will always be around since it seems so confusing. Just reading the initial answer makes me laugh in confusion.
In theory, I like the idea! My first character is a second seeker, which just makes it all the more frustrating trying to figure out how it's going to work and whether it's worth the risk of running out of sessions to put towards the faction.
My hope is that each of the Second Seeker factions has it's own little flavor, as kinda maybe "loyalist party" in the Starfinders.
Just so I'm clear.
My 701 started with the Second Seekers (Luwazi Elsebo) champion boon.
Every scenario I play with that character I can slot that boon and assuming we earn 2 fame I will gain 2 reputation with with the Second Seekers (Luwazi Elsebo) faction.
If I play a faction that is directly tied to Luwazi Elsebo I will earn a 3rd reputation point but not a 3rd fame point for that scenario.
Assuming I play the same character with the same Luwazi Elsebo boon when a new Second Seeker in charge I can still earn 2 reputation for the Luwazi Elsebo version but will earn no reputation with the new Second Seeker and am unlikely to earn a 3rd point of reputation with Luwazi Elsebo in a scenario ever again.
Is that all correct?
Let's say I'm playing a Luwazi Elsebo related scenario and have both the Second Seekers (Luwazi Elsebo) champion boon and the Instructor boon slotted. I earn 2 fame towards Second Seekers (Luwazi Elsebo), 3 reputation for Second Seekers (Luwazi Elsebo), 3 fame that can't be spent for Instructor boon, and if I spend my downtime that becomes 4 fame towards the Instructor boon.
Saying you track fame for the Instructor boon was a bad idea because you are clearly not intended to actually spend that fame.
Lastly let's say I spent the 2 PP for the Dataphiles Champion boon.
I play a Dataphiles related scenario and slot the Dataphiles Champion boon and the Instructor boon. I earn 3 reputation 2 fame for the Dataphiles. 3 fame towards Instructor with the option to spend my downtime to gain a 4th fame towards Instructor.
Correct?
