Invest skill ranks in at least one of Computers, Engineering or Piloting and be science officer, engineer, or gunner? Most ships require more than one gunner anyway, and the gunnery check does not benefit from trained skill anyway (according to the box on page 320).
Mindbreaker connection grants bonus to Intimidate making mystic somewhat suitable pushy cap. Overlord gives both Diplomacy and Intimidate bonus. Star shaman gives Piloting bonus (which seem to be irrelevant for gunner but useful for an actual pilot).

One of my players ran smack into this wall during our run through of Incident at Absalom Station. When he recreated the character, he took Star Shaman so he could get access to Piloting. If that isn't your Connection, then your only option may be the one my player took. There is a Captain Role option to basically Aid Another on any other check. The DC is still 10, so no matter what skill you are trying, you should have a fair shot at helping someone else.

It uses the same skill as the skill check being aided, so it won't help if you are not trained in that skill (and the relevant crew skills of Computers, Engineering, and Piloting are trained only). You would need to invest 1 rank in each of those three two skills. Alternatively, you can make a Diplomacy check against much higher DC of 15 + 2 × the ship's tier.

The class skill bonus more than makes up for the charisma penalty.
Also, you can become effective at making DC 10 checks to Aid Another with nearly any relevant skill at a fairly low level.
An idea that I had before the game came out was to make up a role of "executive officer" who would control any NPCs on the party's ship without taking up a crew position on his own. (The PC would be assumed to be relaying and detailing the orders from the captain.) I suggested that this position be taken by the PC who is not the best at any particular ship combat role, so your Shirren Mystic would be an obvious candidate for this position.

Pray? I was running into the same problem with my own mystic concept (which is why he's still just a concept).
I guess that's why Shepherd Book and Obi-Wan were always found in the ship's galley. :/
I hate to bring up the prequels, but Obi Wan could fly pretty well in Episode 2.

Ah, but checks requiring a DC 10 or less can be made untrained.

Well, as a Shirren, maxing out Diplomacy is both appropriate and makes one a pretty good captain (though Intimidate makes one even better). Especially with a Connection giving bonuses to those skills.
As noted, maxed ranks in Pilot, even without class skill bonuses and the like, and a decent Dex, make one a solid gunner.
Those are the two roles that seem likely to be open to a non-Star Shaman, with a Star Shaman potentially also making a very solid Pilot.

Yeah, but uncanny pilot only deals with chases, not starship combat.

What is the Star Shaman getting other than the skill on the class list? The Star Shaman that one of my players submitted yesterday seems to have a lower skill than the Operative, even if I replace his Theme.

It's part of their 1st level ability for it to be Class. If your player missed that, please tell them.
Also, their Class-specific bonus doesn't kick in until 2nd level, but caps higher than the Operative, so that might have something to do with it.
