So I am looking at the staff of Entwined Serpents and have a few questions about the "at will" clause on Magic Missile: Unlimited use? Does it give an attack of opportunity?
Also has anyone done a "cost breakdown", I tried and could not quite figure it out...

It is unlimited-use. As a standard action, shoot two magic missiles as much as you'd like. And as it is a command word item, it should not provoke.
Please note that the Quarterstaff of Entwined Serpents is not a staff in the sense of the Create Staff feat. It takes Craft Magic Arms & Armor to create instead and is undoubtedly priced as a weapon that happens to be a quarterstaff and happens to have a spell-casting ability (one which is little like a staff's).
That said, AFAICT the pricing is... not right. Just being able to command-word cast a 1st-level spell at CL 3rd should cost ~2700 gp (price 5400), and while the guidelines are only guidelines, they usually underestimate.
The cost should look like
100 mwk qstaff
1000 +1 enchant
2700 CL 3 * SL 1 * 900 (or more) command word
X provides Eschew Materials (who knows?)
-----
2800+X
with the price being 100*3 + (3700+X)*2 = 6700+2X.
Either I'm being really dumb or the actual price/cost of 5050 and 2825 are really messed up. Assuming it's the latter, I would chalk it up to insufficient editing and ignore the qstaff when pricing your own custom staff-y staff. Unfortunately that leaves you with asking the GM to wildly guess a price. :-(
If you look at the cost vs. price, you find that the mundane cost of materials is 600 gp, not 300 gp. Therefore, it is applying masterwork to both halves of the double weapon.
If the +1 enchantment is also doubled, that is 2,600 gp for the weapon side, and 2,450 gp for spells. I note that a CL1 MM at will with +50% for a second effect would be +2700. This number is a lot closer to the available amount. A 10% reduction is well within pricing adjustments. I suspect it was calculated with a CL1 MM but listed as a CL3 MM.

I am glad to see I am not the only one who can't figure out the pricing :)
I plan on using a ESS as the base for my magic staff. I will be adding one other spell like ability and some more weapon like abilities to it as I go (We use a build as you go mentality).

I see no problem with Paizo throwing us an under-priced goodie from time to time. No need to nerf this one!
But based on the front text of the chapter you can upgrade it (assuming at full cost of the upgrade), note will be doing this in stages
So will be adding:
02250 Shield Spell 5 times a day (level 3)
02000 Enchanted other side +1
09000 Upgrade Magic Missile spell to level 8 (+5)
03750 Upgrade Shield Spell to Level 8 (+5)
12000 Add Extra weapon abilities to both sides (+1 equivalent)
20000 Add +1 to each side

24,500gp Total...
Then the Magic Staff portions :)
