I've always believed that it only applied to the base "weapon" damage.
The physical weapon is 'quasi-real' and thus does less damage when saved against, but any separate enchantment (e.g. flaming) or character ability (e.g. sneak attack) is just as real and powerful as it would be with any other weapon.

Especially for Shadowshooting, as the ammunition is quasi-real but still has the bonuses from the very real weapon applied to it. Not sure about Shadowcraft, though, as the whole weapon is quasi-real.

Admittedly, I don't think that it's a problem to have it work that way except in the case of gunslingers. Being able to avoid reload problems for the minimum weapon damage is a good trade off when the majority of the their damage will come from multiple attacks with static modifiers, not from weapon damage.

It's the only way to do TWF Gunslinger without two Pistols of the Infinite Sky.

Perhaps, but I just don't think you should really be TWF with pistols.
Of course, as a GM I've just ruled that misfire chance doesn't exist and that guns target regular AC. And that balances it out.
Besides, there are ways for gunslingers to reload their pistols without needing pistols of the infinite sky or shadowshooting, but it does require feat or character level investments.

TWF gunslinger can also be done with revolvers and other advanced firearms if those are available in your game.
Shadowshooting also works great for dual crossbow builds.
Permanency reduce person-ed Goblin Bolt Ace Gunslinger with a pair of shadowshooting hand crossbows? On a successful save, you downgrade your 1d2 damage into 1. You could probably get Rapid Shot, TWF, Improved TWF, and Greater TWF, for a total of 8 or so shots before Haste. Your damage basically is all static modifiers. I suppose you'd want Gunslinger 5, then the rest in Fighter.

And now I want to figure out how to build a whole party who can fit on one person. I've already thought of the Psychic Bloodline Kitsune Sorcerer with Fox Shape, and now we have a pocket Goblin.

There are any number of ways around that. For example,
Rapid Reload + [Glove of Storing or Vestigial Arm or Combat Juggling or (Quick Draw + Gun Twirling)]
Even Reloading Hands might work... if it fully reloads the weapon.
