Three questions, totally unclear regarding.
1st, If I have bonded objects (arcane bond) from multiple classes, do they stack as one object (like familiars) or do I gain multiple bonded objects?
Example, Bonded Wizard (Wizard Archetype) + Skirnir (Magnus Archetype). Do I have one Bonded Shield for both classes, or two bonded items? Or am I unable to select a second class dependent on bonded objects?
2nd, Can I use Prestige Points to pay the replacement cost of a destroyed bonded object?Assuming the total cost is within the PP gp limits. For example, replacing a bonded object at first level would be the cost of the masterwork version of the base weapon +200gp (per character level).
From the PFS Roleplaying Guild Guide:

items listed as Always Available may
be selected as the free bonded object
granted to a wizard at 1st level.
3rd, Does this mean I can take a bonded item made of special materials with my 1st level wizard? And does it apply to classes with access to bonded items that are not wizards?

1: As I understand it, they would stack as one object. If the multiple sources conflict on restrictions for the bonded object I am not sure how you would handle it and I would suggest the rules forum for that portion of the question.
2: I am not sure at all on this one. My gut says yes, but I could easily be wrong. Hopefully a V-O will chime in.
3: While a strict legalistic reading of this would say yes, it is almost certainly intended that, no you may not include special materials in your free bonded item. The wealth disparity that creates at low levels is huge. As I understand it, that language was added so that Wizards could not get free firearms, because of the wealth disparity.

Regarding special materials:
Wizards who select a bonded object begin play with one at no cost. Objects that are the subject of an arcane bond must fall into one of the following categories: amulet, ring, staff, wand, or weapon. These objects are always masterwork quality. Weapons acquired at 1st level are not made of any special material.
The rule that you quoted...
Only items listed as Always Available may be selected as the free bonded object granted to a wizard at 1st level.
...just adds a further restriction to your choices. You can only choose items that are listed as Always Available and which are not made of special materials.
