They both use the exact same wording of granting a +1 natural armor bonus, so no because named bonuses of the same type generally do not attack (and natural armor is one of the exceptions).
If either one of these items said that it was a bonus to the natural armor bonus (example: Amulet of Natural Armor), then they would have stacked.

Actually Amulet of Natural Armor stacks for a completely different reason, because it's an Enhancement bonus to your Natural Armor.
That said, the rest of this is still pretty much it, you can't stack raw Natural Armor unless the thing specifically says you can. Neither of these do, so you can't.

Nagaji have a +1 natural armor bonus from their scaly flesh.
I'm not finding any rule that treats natural armour differently to any other type of stat.
I'm not seeing a named bonus. I'm seeing two untyped bonuses from different sources. They should stack just fine.(unless I'm missing something obvious - wouldn't be the first time :) )

A natural armor bonus is a type of AC bonus. These are explicitly typed.

It's because they are named bonuses, to ac. The bonus type is natural armor.

Well techincally, the bonus from Nagaji race is a "Racial bonus" to the armor class. Since it is from their race, and the turtle bonus comes from their class it would stack. Racial bonus qualifies for stats, bonus to saves(as with Halfling) and bonus to Natural armor like listed above. The class grants an unspecified bonus which is clearly not a race bonus so therefore should stack.
Just my own two cents, but if you ask me, its two sources providing an different bonus since there is a list of bonuses that don't stack in the Core book.

That's not at all how things work. Just because something comes from a race doesn't make it racial bonus. To be a racial bonus it has to actually specify its a racial bonus. And coming from a class or not is immaterial as well, but the bonus is not untyped, its a natural armor type bonus.

I can't imagine the argument that that bonus isn't a race bonus when it's listed under its defensive racial traits.

Because that's not how the game works. Things are what they say they are. To be a racial bonus, the rule text actual has to say its a racial bonus.

Where it comes from doesn't inherently make it a racial bonus. If it was meant to be a Racial Bonus to Natural Armor it would say "A +1 Racial Bonus to Natural Armor", like how the Amulet of Natural Armor's Enhancement Bonus to Natural Armor says "an enhancement bonus to his natural armor". Alas, this is not what it says. It says "a +1 natural armor bonus" which means it's just a straight Natural Armor Bonus to AC. Likewise, the turtle grants "a +1 natural armor bonus to AC".
If we then look at the definition of a Natural Armor bonus, it has this to say: "A natural armor bonus improves armor class resulting from a creature's naturally tough hide. Natural armor bonuses stack with all other bonuses to armor class (even with armor bonuses) except other natural armor bonuses. Some magical effects (such as the barkskin spell) grant an enhancement bonus to the creature's existing natural armor bonus, which has the effect of increasing the natural armor's overall bonus to armor class. A natural armor bonus doesn't apply against touch attacks."
