Transparency (Su) When underwater, a Nereid's body becomes transparent, effectively rendering her invisible. She can become visible or transparent at will as a free action.
You can see any objects or beings that are invisible within your range of vision, as well as any that are ethereal, as if they were normally visible. Such creatures are visible to you as translucent shapes, allowing you easily to discern the difference between visible, invisible, and ethereal creatures.
I'm not quite sure how these two abilities/spells interact. Looking into the water, normal people would essentially just see more water. Someone with see invisibility...? I think they would see the creature as if it were translucent-but that's already what she is. Assuming the see invisibility helps at all, as it says she's effectively invisible, but not actually invisible. Help?

It is unclear what should happen. Pun intended.
I think that See Invisbility does nothing in this case, but I could be persuaded to rule the other way if someone were convincing with their reasons.
I might hedge my bets and give someone with See Invisbility up a bonus on their perception check to spot the Nereid since they are looking for translucent things due to the spell.

Being effectively invisible is not the same as being invisible for purposes of see invisibility.
Just because their ability to alter their coloration is Supernatural (Su) that doesn't mean the ability is invisibilty. Being in a silence spell can make me effectively invisible to creatures using hearing. Being in darkness can make me effectively invisible to anyone who can't see in the dark. That doesn't make me invisible. Similarly, invisibility purge will have no effect on a transparent nereid.
There are plenty of effectively invisible things to us that don't just show up because you cast see invisibility. You aren't suddenly blinded by all the air around you like you're in an obscuring mist cloud when you cast see invisibility because the air is effectively clear and invisible to you normally.
Additionally, a difference between the Nereid's Transparency ability and invisibility is that invisible creatures only have 20% concealment when underwater instead of the typically 50% total concealment normally granted. It seems if they wanted it to function as magical invisibility (as opposed to just an ability that works supernaturally) they would have done it differently like just... said that Nereid's have 20% concealment in water.
Again, if they wanted it to function like any of the other creatures that can be naturally invisible (Invisible Stalker, Will o' wisp, Pixie) at all (or nearly all times) they would have just given the Nixie the Invisibility or Natural Invisibility ability and noted that it functions when in water. Supernatural (Su) or not.

I'm going to cast my vote for See Invisible not working in this situation. Although it would be amusing if a person under the effects of such a spell would be unable to look out windows...
Also, note the following invisibility rule should probably not apply ;)
An invisible creature in the water displaces water, revealing its location. The invisible creature, however, is still hard to see and benefits from concealment.

The poster child of invisibility vs. see invisibility is the Invisible Stalker. It has Natural Invisibility (Ex). As an Ex ability, it is not magical, and is not overcome by the spell. The Nerid's Transparency (Su) is Su, and so magical. Being magical, I would expect it to be overcome by the spell.

I am pretty sure that see invisibility would work on an invisible stalker. It worked on them in 3.5
Invisible stalkers have an amorphous form. A see invisibility spell shows only a dim outline of a cloud, while a true seeing spell reveals a roiling cloud of vapor.
I think see invisibility would also work on the Nereid. It is an ability that grants invisibility's effects. Unless it says otherwise it should also grant her that effect's drawbacks.

See invisibility definitely works v.s. invisible stalkers. Invisibility purge, however, does not.
Also, don't forget that when underwater invisibility causes it to look like a humanoid bubble displacing the water around you, instead of being totally invisible. You get a 20% concealment, v.s. 50% from invisibility underwater.
I think the transparency is meant to give regular 50% concealment underwater.
But to the real question at hand:
I don't know, sorry, but I don't think I'd allow the Nereid to be seen based on this line from See Invisibility:
" It does not reveal creatures who are simply hiding, concealed, or otherwise hard to see." and to me translucent does not equal invisible.
