Is it just assumed that most magic weapons are created by casters with levels above any conceivable PC/NPC? In theory a dispel magic spell should render a magic weapon a master crafted weapon if you were a high enough caster level right? Is the process for making a magic weapon/armor different so that dispel doesn't work on it?

No, the rules for it are right there in the text for dispel magic:
"If the object that you target is a magic item, you make a dispel check against the item's caster level (DC = 11 + the item's caster level). If you succeed, all the item's magical properties are suppressed for 1d4 rounds, after which the item recovers its magical properties. A suppressed item becomes nonmagical for the duration of the effect. An interdimensional opening (such as a bag of holding) is temporarily closed. A magic item's physical properties are unchanged: A suppressed magic sword is still a sword (a masterwork sword, in fact). Artifacts and deities are unaffected by mortal magic such as this."

So then would other magic items created with the permanence spell also regain their properties after a similar period of time? Is there a way to permanently remove the effects on a magic weapon?
I've seen quite a few posts on here of PC's wanting to create fantastic magical items/dwellings etc. But someone always pipes up with "it could still be dispelled". I am trying to figure out how this all works together

Define 'magical'.
Seriously. Wall of Stone and Wall of Iron are instantaneous spells, not permanent ones, so all you need are the material components, some spell slots, and some ranks in Profession (architecture) and you can build yourself a pretty decent place to live. I think I've also seen references to 'magically treating' things, resulting in effectively a +1 wall, although you may want to discuss with your GM.
And if you think about it, Magnificent Mansion, or your own demiplane, would both be pretty magical as far as locations are. Toss in a few illusions, guards and wards when you feel like it, some symbols of restroom or whatever, and you've got a nice magical home.
