Baseline information:
Fused Eidolon:
While fused, the synthesist loses the benefits of his armor.

Construct Armor:
This modification allows the construct to be worn like armor by its creator.
Typically, a Synthesist loses benefits of armor, being replaced by the Eidolon, but, Construct Armor is actually a creature being worn and supplying its own set of benefits.
Scenario 1:
Synthesist fused with his Eidolon, while wearing Construct Armor
Questions:
1. If the Eidolon replaces the construct, does the construct become innert and unable to act? - Specifically, if the construct is still active, the creator can order the removal of the armor with a swift action
2. When the Eidolon replaces the armor effect of wearing the construct, would any attacks directed at the wearer still first damage the construct as listed?
Scenario 2:
Summoner is wearing Construct Armor, gets hit with a persistent effect that effects the construct as listed.
On round 3 of this persistent effect, the Summoner wants to save his construct from damage and decides to summon his fused Eidolon.
Questions:
3. Does the ongoing damage effect transfer to the Eidolon or stay with the construct?

1) the armor was already pretty much inert, as it is when worn. The eidolon is encompassing the summoner, that is why it gets to use the eidolons physical stats and why it overwrites armor.
I'd say the construct is stuck where it is until the eidolon is dismissed.
2) see above. The eidolon is encompassing the summoner. The summoner may give their hp to maintain the eidolon but until the eidolon is gone, the construct is a non issue. Most effective scenario, summoner feeds HP to maintain eidolon for use of it's abilities. Once low enough or confident enough to take down the enemy, drops eidolon and uses the construct as HP buffer for the finishing of the fight. After fight, heals up and then resummons eidolon to heal it. This prevents the death of the eidolon and respective penalty.
3) effect is already in place, just because it can't be targeted separately doesn't mean it is now immune to ongoing effects. It might be acting as armor, but it is still a target and its own creature. When fused the eidolon and the summoner are one and the same, the construct is the construct.
It would be similar to armor being hit by an attack that like acid which was eating away at it. Fusing into the eidolon doesn't stop it, because nothing states it stops it. At best fusing means you wouldn't be armorless if/when the armor was destroyed.

I pretty much couldn't understand any of the three questions.
Let's go with examples:
Iron Golem "construct armor".
Wearing the Iron Golem but not fused with your eidolon. The Iron Golem can be removed with a swift to appear in adjacent square. It operates by intercepting as described in Construct Armor. It is a breastplate.
Wearing the Iron Golem but fused with your eidolon. The Eidolon is around you and your worn armor (the breastplate) is deactivated. So you can't use a swift to have the Iron Golem appear adjacent and the Iron Golem isn't intercepting any attacks on you.
