I would rule that the 'Confused' condition is considered 'damage that poison may have already done', and as such, would still apply. I would rule that the character would not progress any further in the track while the delay poison spell is in effect, but saves woulds till be required to be rolled, as his body might still have a chance of curing itself during the delay (failed save: no effect; made save: poison cured once enough made saves).

PersonallyI don't really like unchained poison system. It's kind of a mess. Things like purple worm poison become strong, while many other poisons don't have any specified effects (a GM would have to make them up), or else are weakened significantly (Blue Whinnis seems to only make a target unconscious for 1 round). If they re-listed all poisons with their new effects/mechanisms, and re-balanced their costs and DCs, I'd totally be into it though.
That said, I delay poison would just halt any progression for the duration. Note that after the duration of delay poison, the poison would retroactively inflict all the effects it would have normally inflicted even if the poison's duration is over. The poison would then also immediately start to gradually wear off as well, as per the rules (presumably per round/minute whatever the frequency was, although the rules don't specify that), since it's no longer in the system.
It means that unless the poison is removed via cure poison during the delay poison duration, that poisoned target in the confused state would still have the chance of dying (when the spell wears off) if they fail 2 more saves while the poison is being delayed.[/b]
Note that that is why it's called Delay Poison rather than Neutralize poison since only a single poison in the game (by default) lasts over an hour, and it's ridiculously expensive and rare. Also note that a Neutralize poison requires a caster level check to work, which would make it far weaker than the lower level Delay Poison which doesn't require one.
