I have just recently started a new campaign and have decided to play as a druid with an Allosaurus as my animal companion. But after reading his stat block in the animal companion section it states that his claw attacks are secondary, but the universal monster rules states claws are primary.
These leads me to the question, are claw attacks primary or secondary for animal companions? Any help or clarification would be greatly appreciated

I don't see that at all.
Where did your statblock come from?
It didn't come from the PRD entry here.

Well, I checked the official sources, of the PRD, and my updated copy of the Bestiary, and there is no indication of secondary claws, for the Allosaurus.
I think whoever made that footnote got confused with the rules. I sent a notice to the owner of the site. Hopefully it gets fixed soon.

I realize it's third party site.
That particular post of mine wasn't directed at you, but other posters and potential readers.
I like their spell search function.
Archives of Nethys has the same sort of search, and is more accurate, if you want to give it a try.
