I have a question regarding Brawlers Flurry. The book states:
Brawler's Flurry (Ex): Starting at 2nd level, a brawler can make a brawler's flurry as a full-attack action. When doing so, a brawler has the Two-Weapon Fighting feat when attacking with any combination of unarmed strikes, weapons from the close fighter weapon group, or weapons with the "monk" special feature. She does not need to use two different weapons to use this ability.
A brawler applies her full Strength modifier to her damage rolls for all attacks made with brawler's flurry, whether the attacks are made with an off-hand weapon or a weapon wielded in both hands. A brawler can substitute disarm, sunder, and trip combat maneuvers for unarmed attacks as part of brawler's flurry. A brawler with natural weapons can't use such weapons as part of brawler's flurry, nor can she make natural weapon attacks in addition to her brawler's flurry attacks.
What does this actually mean? Can I punch someone twice? Thrice? Do I attack with both swings at full attack bonus? Is there a penalty involved?
I am considering taking a couple levels of Fighter for the Armor Training and additional feats but I want to know if I should take the fighter levels prior to Brawler 2nd level, or after.

Two-Weapon Fighting (Combat)
You can fight with a weapon wielded in each of your hands. You can make one extra attack each round with the secondary weapon.
Prerequisite: Dex 15.
Benefit: Your penalties on attack rolls for fighting with two weapons are reduced. The penalty for your primary hand lessens by 2 and the one for your off hand lessens by 6. See Two-Weapon Fighting in Combat.
Normal: If you wield a second weapon in your off hand, you can get one extra attack per round with that weapon. When fighting in this way you suffer a –6 penalty with your regular attack or attacks with your primary hand and a –10 penalty to the attack with your off hand. If your off-hand weapon is light, the penalties are reduced by 2 each. An unarmed strike is always considered light.
OK, so with an Unarmed Strike or light weapon the penalty seems to be:
Primary Attack: (-2)
Off Hand Attack: (-2)
What about my Bite Attack (Toothy trait); does that take a penalty as well?
Does this seem correct?
So I can take an additional swing each round however both attacks are at a (-2) modifier.

Much like the Monk, it means you treat it as Two Weapon Fighting (-2 to hit on each attack), with the exception that a) You don't need two weapons, and b) You always apply your full strength bonus to damage, even for your offhand attack.
I'd certainly wait til after Level 2 to dip Fighter, since you also get a bonus combat feat at Brawler Level 2. Also, a Barbarian dip might get you what you want a little faster (i.e. the Armour Training), as a 1 level dip gets you medium armour + fast movement. Also, Rage is always nice to have on this build.

What about my Bite Attack (Toothy trait); does that take a penalty as well?

Your "penalty" is not being able to combine bite and brawler's flurry. What you CAN do is brawler's flurry with a reach monk weapon and use your bite to make AoO on adjacent foes.
