And by 'variant spells' I mean iceball instead of fireball. Nothing else is different, just the damage type, ergo, if the wizard has burning hands scribed as an acid spell instead of fire, he can only prepare the acid version and if he wants to use the fire version he has to add it to his spellbook as a separate spell or make use of a feat or class ability.

It seems straight forward using the elemental spell metamagic feat you are able to memorize spells with different energy types then listed in the book. Otherwise unless you are an elemental sorcerer or admixture wizard you are stuck with fireballs, acid splash, ray of frost and the rest as they are written.

I am unfamiliar with the phrase "variant spells". Is this a 3rd party rule?
The only methods I am familiar with for changing the damage or descriptors of a spell are class features and feats. To determine if they are legal, consult the Additional Resources page.

And to be clear, a wizard never scribes a spell with an alternate energy disccriptor into his spell book. He has the standard spell in his spellbook and changes the energy type when the ability he uses to do so tells him to (for example, with a metamagic feat, that time would be when he prepares the spell).
As for an Elemental bloodline sorcerer, I suppose he could learn the energy-altered spells he gets from his bloodline (like Burning Hands, altered to deal energy according to the sorcerer's bloodline) seperately as the standard version.

Nope. He alters them at casting time. He also has the option of not altering them and casting as designed.
Bloodline Arcana: Whenever you cast a spell that deals energy damage, you can change the type of damage to match the type of your bloodline. This also changes the spell's type to match the type of your bloodline.

Take a look at the Elemental Bloodline's Bloodline Spells.
Bonus Spells: burning hands* (3rd), scorching ray* (5th), protection from energy (7th), elemental body I (9th), elemental body II (11th), elemental body III (13th), elemental body IV (15th), summon monster VIII (elementals only) (17th), elemental swarm (19th).
*These spells always deal a type of damage determined by your element. In addition, the subtype of these spells changes to match the energy type of your element.

Although, if you really wanted to, you could still learn the normal version using your regular spells known. For example, a first level earth sorcerer could learn Burning Hands as one of their first level spells known. They can cast it as Fire damage normally or Acid damage using bloodline arcana. At third level they gain Burning Hands(Acid only) as a bonus spell, but they still have the regular Burning Hands known.

I assume he means 'custom' spells that are simple alterations of existing spells.
As others have said though, that doesn't work in PFS.
Actually it does work, it takes feat expenditure or taking the right sorcerous bloodline for the effect you want. What you can't do, is freely alter spells in that way.
