Under the Torturous Transformation, it lists the Vivisectionist gets Baleful Polymorph at 9th level.
Perhaps it's my lack of imagination here, but I'm not seeing how this would be useful to the Vivisectionist.
Why would a vivisectionist want to make something weaker by using this spell/extract?
What are some positive uses for this extract?
All suggestions are welcome and requested.

Awaken can't be used on a familiar. I'm also not sure what Anthropomorphic Animal does for you on a familiar. Perhaps you can elaborate?
An awakened animal gets 3d6 Intelligence, +1d3 Charisma, and +2 HD. Its type becomes magical beast (augmented animal). An awakened animal can't serve as an animal companion, familiar, or special mount.
Still looking for positive uses of baleful polymorph, though.

Well, can a Vivisectionist take the Infusion Discovery? Then they could slip the Baleful Polymorph to someone. As the drinker they would be the caster of the spell and could possibly choose their form, but it's still a Tiny animal, and may lose their mind. Of course, upon brewing a potion you have to decide anything you decide when a you cast the spell - not sure if that applies to infusions/extracts... does an extract of resist energy let you pick the energy when you drink it?
Used by the Alchemist, it's a decent escape spell, you just have to rely on your great Will save to... keep you .. you.

Like they say baleful polymorph and awaken are a horrific 24 hour surgical procedure which can be made permanent. It's not meant to be used positively really, it would be more like a sadist transforming someone into a chicken or any other small animal and awaken it,so it can talk about his pain/curse. I can see a lab full of animals, all agonizing in pain and traumatizing experience from the procedure.

I wasn't particularly clear, sorry.
Anthropomorphic Animal with a familiar is the big one, because getting a familiar with hands that can wear Poisoner's Gloves is a big deal for Alchemist action economy and insta-buffing at the start of combat.
Awaken is just useful for the usual reasons Awaken is useful.
And yeah, Baleful Polymorph as an Infusion is both irrelevant and doesn't work - this is not a normal extract, but rather a prolonged surgical option.

What he said. Use Baleful Polymorph to transform your enemy into a harmless animal, and then use Anthropomorphic Animal and Awaken* on him to make him your bestial slave.
* -- I know that for some reason you can't use this and Anthropomorphic Animal on the same animal, but I houserule it so you can.

There's a way around that limit, RAW. Awaken can't be used on animals with more than 2 intelligence (the milestone for which an animal ceases to count as strictly an animal) meanwhile Anthropomorphic Animal cannot be used on a magical beast (which is what an awakened animal is). However, if you make the animal anthropomorphic *first*, then drain its intelligence, then cast awaken, you've got yourself an awakened, anthropomorphic companion.
As for uses of baleful polymorph beyond evil torture, turning people into animals can be a rather unconventional way of getting people past security. Need to get everyone into that noble party? Turn them into performing monkeys and have the party face enter as an entertainer before a break enchantment is used. It's an expensive tactic, but nobody is gonna see it coming.
Maybe you need to help a slave escape Cheliax, but the border guard is too heavy for conventional means. Of course if you run into a Hellknight they might ask if you have a permit to be transporting poultry.
As for anthropomorphic animal:
"You transform the touched animal into a bipedal hybrid of its original form with a humanoid form, similar to how a lycanthrope's hybrid form is a mix of a humanoid and animal form. The animal's size, type, and ability scores do not change. It loses its natural attacks except for bite (if it had one as an animal), all types of movement other than its land speed, and special attacks that rely on its natural attacks. One pair of its limbs is able to manipulate objects and weapons as well as human hands do; limbless animals like snakes temporarily grow a pair of arms. The creature's Intelligence increases to 3, and it gains the ability to speak one language you know. It is not considered proficient in any manufactured weapons. It can attack with unarmed strikes, dealing unarmed strike damage for a creature of its size (unless it has a bite attack, which is a natural attack).
Anthropomorphic animal can be made permanent with a permanency spell cast by a caster of 11th level or higher at a cost of 7,500 gp."

Could an awakened animal count as a "Follower" under the Leadership feat? What about a cohort?
Yes, but they might count as a higher level than their class levels would indicate because of racial HD. You'd need to check with your GM.

For followers, I'd just leave the Racial Hit Die and not take any class levels. A level 4 (or 5, if your Leadership score is high enough) Anthropomorphic Awakened King Cobra would make a great guard or minion.
Combine with a Ring of the Ecclesiarch to double the number of followers and voila! Army of King Cobra Snakemen. (If you have the coin, that is.)

Yes.
For some reason in visual media if something bad happens between a father and daughter I start sobbing. Fullmetal Alchemist had two such instances making it my least favorite thing ever to watch.
