I am converting my families characters over to PFS rules and format. I've completed all the steps but two of us have animal companions and I'm not clear on how to write them up.
For example, do I just use the character sheet and fill in the relevant stats? Are there any PFS rules for animal companions that divert from the core rulebook?

When you say "converting", are you thinking that you can take existing characters from a campaign, and make them into PFS characters? This is not allowed. All PFS characters must be built from level 1, using the rules in the Guide to Organized Play.
PFS doesn't have any "house rules" concerning animal companions, other than which ones are available (depending on your class). Do make sure you are using the special "animal companion" version of the creature's stat block, and not its standard bestiary entry. (This is standard Pathfinder, not a PFS rule, but its something a lot of people miss.)

By converting he (my dad) means we're taking our favorite characters and re-generating them from scratch. We've been playing the beginner box.

Would suggest looking over the Faq on animal companions. There are rebuild rules that you will need to know if it dies. Animal Archive has alot of tricks to handle things like flanking. Think there is a Blog on animal intelligence that is different than normal int. such as no talking animals with high int's.
