No. The destructive effect is permanent. You could dispel the disjunctive area, which would cause it to no longer destroy items (if they fail the save), but once destroyed they can only be repaired with Make Whole. However, your caster level must be twice that required to craft the item. Which means items with a caster level of 11 are virtually not able to be repaired (unless you can stack enough caster level increasing effects).
Edit: Sorry I as thinking of the targeted version of the spell in the above. If you dispel the mage's disjunction, then any items that had there magic suppressed only, would resume function.

So, I went and re-read this.

The spell now has a duration? And after the duration, permanent items resume functioning?
That's a huge change.
So, history for people coming to this new: Disjunction used to be an instantaneous effect which permanently destroyed and demagicked basically everything.
It is now a 1 minute per level effect which permanently destroys temporary items and spells, but only suppresses the operation of permanent items (unless they get a natural 1 on their will save). Or which can target a single thing and actually-destroy it, but that gets you to the risk of will save or lose all casting ability forever.
That is an amazing nerf.

Well, it's a *utility* buff, but the spell is much, much, less dangerous than it used to be.
It also seems to me that only the single-target form can affect artifacts, meaning the other form is basically safe to use, as long as you don't have other party members nearby until after you cast it.
I might start prepping this...
And I had better start keeping spellbane (disjunction) up by default.
