Page 5 - General Question 1
To craft an item while traveling that requires (for example Distillation), could you set up a portable alchemy lab in a cart/wagon? If yes, would that add to the DC?
Page 5 - General Question 2
When time is specified as "1 day", does that mean 8 hours or 24 hours? Does the character have to watch this process or can they do something else during that time (train, craft magic items, etc)?
Page 7 - FRIGHTFUL WAR PAINT / IMPOSING WAR PAINT / SHAMAN'S PAINT
The action/time required to remove the paint is not specified. 1 Full-round? 1 Move? Can it be removed by other means (s/a casting Conjure Water over the wearer's head)?
Page 9 - POISON DIFFUSER
The number of charges/uses on this item is not listed.
Page 10 - REACHING VINES
Does 'at will' mean a non-action, Free Action, or Standard Action?
Page 11 - MIMIC FIBERS
Is there a size limit on the object or can these be used to very easily repair ships, doors, wood walls/barricades, etc?
Page 11 - TUNNEL CREEPER
What happens if the surface it is placed on is less than 10' deep? Will the creeper eat through it, fall, and then continue eating into the floor?
Page 14 - IMPROVED HOMUNCULI
Acid Breath: Is there a daily limitation or cooldown on this ability?
Spell-Like Ability: What is the caster level of this ability? (level 1? HD-based? minimum spell level of the originating potions? caster level of the potions?)
Page 17 - WINGED BOTTLE
Can this item be attacked? If so, what is this object's HP/hardness?
Page 21 - RAINING ARROW
When crafting this item normally using 'unspecified' reagents, do you still have to provide a flask of Holy Water (raising the minimum crafting cost to at least 25gp), or is that hand-waved even though the description indicates a Holy Water reservoir?
Page 21 - SPLINTERCLOUD ARROW
If the arrow is magically enchanted, do the enchants apply to the 1d3 adjacent piercing damage as well?

I'm pretty sure it's 8 hours (like every other full day activity). But I do not know if they need to focus 100% on the process.
@smitter: Spontaneous Alchemy feats would not apply to anything else but Spontaneous Alchemy. However, I do think that other alchemy feats should apply, if applicable (Ex. Master Alchemist in the part with +2 and doing more poisons at once) to Spontaneous Alchemy. As it is not stated that it shouldn't.
I may be in the total dark, however.

Page 10 - Reaching Vines
According to the paragraph the user "gains two vine attacks per round, which count as secondary natural attacks". As always the action to attack is a Standard action for one weapon or a Full Round action for multiple attacks. The "at-will" clause is probably meant to show that there is no action required to extend the vines, meaning they can be "drawn" as a free action.
Page 11 - Mimic Fibers
Mimic Fibers can repair broken items as long as they are in no more than two pieces, you have those pieces on-hand, and you essentially "glue" them back together using the fiber. As long as your ship / door / building fits these requirements, Mimic Fibers work. However, if your ship has just been blasted by a cannon I doubt there will be exactly two pieces of wood left intact for you to mend back.
Page 21 - Raining Arrow
Holy Water isn't a reagent and in the table on Page 31 it's listed as a required ingredient in Raining Arrows alongside the required ingredients. Seeing as how the item flat-out doesn't work without Holy Water I'd say you cannot ignore that requirement when using unspecified reagents. Your DM might rule otherwise if they're nice enough.

Please forgive my impatience if the following questions are addressed in the manual somewhere and I simply missed them.
1. Does every alchemist automatically have the recipes for all of the new items?
2. If not, is there any guidance for which and how many recipes a given alchemist should know?
3. Are spontaneous alchemy recipes more like spells or reagents, which must be learned while gaining levels or copied from books or scrolls, or are they more like the procedures for crafting chairs and tables, assumed to be known by everyone with Craft (carpentry)?

Please read "reagents" in Question 3 above as "extracts".

i still have a question out there about the alchemy arrows ruling that you can not apply alchemy potions to fire arms ammo. It invalidates a set of somewhat popular character builds out there... but no response yet... to new.
I suspect you are referring to the Grenadier Alchemist / Gunslinger builds out there, but it is my understanding that this ruling changes nothing. The ruling merely states that the arrows listed under Kyonin Alchemical Archery cannot be modified to make gun ammunition - the terminology used in the passage you refer to is also different from the grenadier's Alchemical Weapon ability. To my knowledge this ruling doesn't actually invalidate any current builds, though I do feel that it limits an area that could use some expansion (types of ammo for guns).

The reagents are the ingredients; they are what is required to use the craft skill.
An analogy would be "could a baker bake flour?"
As to Karl's questions. No real guidance is given, it's really down to your GM to decide.
Ture but some one would have to grind flower out of wheat, the same as some one would have to make Black Powder or Spirit of wine. some like salt and myrrh you would just have to collect or purchase. But other reagents seem like they would have to be created.
