One of my players is asking if Holy Sword can be combined with his Paladin Divine Bond. The spell states that the native abilities of the weapon are suppressed and that spells that have an effect upon the weapon don't work while Holy Sword is in effect, but Divine Bond isn't a spell, nor is it a native ability of the weapon.
If I had to guess I'd say that they wouldn't work, but I'd like to know if there's been an official ruling on this.

"If this spell is cast on a magic weapon, the powers of the spell supersede any that the weapon normally has"
I would consider powers granted by Divine Bond to be ones the sword normally has in absence of Holy Sword (even though it's not innate to the weapon. It really looks like the spell is intended to replace all other powers from all sources.

If this spell is cast on a magic weapon, the powers of the spell supersede any that the weapon normally has, rendering the normal enhancement bonus and powers of the weapon inoperative for the duration of the spell. This spell is not cumulative with bless weapon or any other spell that might modify the weapon in any way. This spell does not work on artifacts. A masterwork weapon's bonus to attack does not stack with an enhancement bonus to attack.
It's not just enhancement bonus, it's all powers.

Holy Sword is pretty clear that it overrides any other magic on the sword, thus Divine Bond followed by Holy Sword does not work. It is also clear that Holy Sword prevents other spells from modifying the sword, and Divine Bond is a Spell like ability, which means it counts as a spell in just about every way that matters, so trying to apply Divine Bond to a Holy Sword also will not work.
