I've been running a pathfinder game for the last month or so, and it's going smashingly well. A homebrew game, trying to colonize a wild jungle region, exploration, tribes all that good stuff.But now that the game is going I'm trying to set up a good end game. A BBEG, an end plot, some climactic overarching story element to wrap the game up with and, honestly, this is my weak point.
How do you guys go about making a strong end game?

This belongs in the Advice Forums as it has nothing to do with PFS.
In response to the question, however. The best way to have a strong end game is to know what the endgame is before you do anything else with the campaign or story arch. Everything should be leading up to the end game and you can't do that effectively if you don't know what the end game is going to be. If you haven't done that yet, then do it know and focus everything else you have remaining into leading up to that point.

An easy way to start seeding in some things into the campaign for the endgame is to take the threads of previous adventures and bringing them back up.
Think of it as building a pyramid. Set the base with some minor hints that something is going on or building up the cast of important characters (which it sounds like you have done) Then a few adventures linking the points together, and then a big reveal as those points connect
For example, some of the hostile tribes the PCs have already discovered and interacted with are now at each others throats, which allows the pc's the ability to explore one of the holy sites of the tribes while they are distracted.
While exploring that site, they discover a sigil of a deity that they found elsewhere in the jungle, in a seemingly unrelated place
Researching the sigil, they find that it belongs to an ancient evil that a dark wanderer of the jungle has been preaching to some of the other tribes and swayed them to his cause. The PCs must strike into the heart of an alliance of tribes and stop this dark priest before he slaughters the tribes and the PC's hometown to bring about the rise of his dark god.
