In the game I'm running, my party "wiped" against a Leukodaemon and his minions. Instead of everyone dying, I decided to story-line it: the PC's rolled through their Constitution checks and most of them managed to stabilize. The first PC to wake up found the Leukodaemon standing before him. The PC was told that the Daemon didn't want to kill them just yet; he had a message for them to deliver: (something about plagues spreading through the kingdom unless a particular magical item was brought to him for his master).
The Daemon most assuredly still plans to plague the kingdom regardless, but getting leg-work done first for free is definitely a bonus. Right before he left, he added "Oh, and thank you for the samples." The PC's then noticed that each of them had fresh, neat cuts below their shoulders. The skin around them is red and puffed, but otherwise show no malicious signs.
So my question is this: What could be some really neat consequences to having an evil outsider take a blood/tissue sample? Maybe he can create evil clones, maybe he can make a devastating pathogen only affecting the PC's whose blood was taken, maybe he can gain some semblance of control over them, maybe something worse! I'm just looking for some cool, creative consequences the PC's will have to deal with in exchange for not wiping.

1) Copy/clone: like you said, it can be used to create copies, clones or partial clones. It could be cool to create an mix-and-match clone that combines the best features of each PC into one big mutant, possibly possessed by a daemon.
Alternatively, start a sort of breeding program for emotional influence. If there are PCs of opposite sexes, mix their genes artificially to make an IVF baby or go the 'natural' route and grow clones at an accelerated pace, have them mate and carry the baby to term naturally. Can you think of a more distressing opponent than a brainwashed sort-of-child?
Another alternative is that the PCs are clones from here on out. Not sure how to justify the cuts though. You could have a classic 'I AM THE CLONE!' moment :)
2) Design: again, like you said the sample can be used to custom design something like a pathogen for the PC or the PC's race. Personally, I'd go for the PC's bloodline! Make a disease that infects the PC's loved ones, possibly killing them but it would be even better to let them slowly perish and demand something for the cure.
Alternatively, the daemon could create and train a specialized daemon nemesis for each PC.
3) Connection: like you said, it can be used to control. Combined with the above, it might provide control over members of the PC's bloodline. Personally I'd either go with control to get the PCs into trouble, remote demonic possession in at a bad time or simply spying. For added bonus, the sample could be used as a focal point for planar travel and teleportation. Would be nice to get an express route to the king's audience hall when the PCs are there :)
4) Vector: something that would be perfect is that the PCs have been made into Typhoid Mary's. They've been infected with the disease (or the airborne pathogens are continuously plane-shifted into their presence) but they themselves are immune. Unbeknownst to the PCs, they are the ones spreading the plague!
5) Implant: the daemon did not remove anything (maybe he lied about the 'sample') but he put something inside the PCs. A parasite, special magical suicide device, torture device, etc...
6) Extract: the daemon extracted something from the PCs. Possibly something vital to extort them or even their souls themselves. You could give the PCs a minor penalty and a minor bonus to reflect their current soullessness.

Those are all awesome suggestions! The mutant offspring and the planar travel focal point suggestions are simply diabolical >:)

This is awesome. You should leave super subdue clues to this. For example, the return to town and find out they've been gone for a few weeks, with no memory and small events have transpired in they're absence.
Also the the baby clone ideas is amazing

The PCs are liable to attempt remove curse, remove disease and/or heal or else I'd suggest a nasty little implant.
VRMH's suggestion might well have... unpleasant... interactions with a regenerate spell.
A slightly less-malign possibility than some of the above: perhaps the 'samples' are to be fed to some kind of daemonic tracker-beasts, after which they'll pursue the PCs relentlessly and attempt to destroy them. These PC-killers would be imprisoned until the daemon A) gets what he wants from the PCs, or B) decides to clear up loose ends. Stat-wise, I recommend a slithering tracker with the Fiendish template, but you could go so far as to design a different form - and stat block - for each PC's designated devourer.

On supernatural, the one brother lost his soul, and he lost his alignment. You cannot detect their alignment, because they have none. All their actions have to be because of souless, cold, logic.
Maybe the characters are demons that have been cut with an artifact dagger that polymorphs them to the person the blood was taken from. They start regaining some of the demon's powers. I would ask the players to start acting like Jekle/Hyde. Eventually do the big reveal as to who they really are.
