In my opinion as a frequent player of Rogue/Ninja, get Improved Feint as soon as possible after Weapon Finesse. You might not always be able to flank with your teammates and those extra damage dice will help a lot.
If you are going to play Ninja, get Vanishing Trick first and take out casters first. Since you don't get Evasion you'll want to minimize area of effect damage as much as possible. Maybe get Step Up as a feat later on to keep being in their face.
You'll want a high Charisma Mod as well for Ki Points that you can spend on several different Ninja tricks, since you'll have a high Cha mod you can also spend points into UMD so you can use wands and scrolls for backup purposes or ranged damage.

Depends entirely on the situation, if you got the drop on them via good Initiative roll or Surprise round you go:
1st Round: If you can move up to the enemy with one Move action, do so use your Standard to Attack once and get your Sneak Dice in extra damage (from being FF from not having acted yet) and Swift Action to use Vanishing Trick.
2nd Round: Enemies know you're around, if the spellcaster isn't dead yet and you haven't taken any damage yet you stab him again with a standard action. If he is dead you move around to flank someone with a party member, if he's still alive you ask the GM how hurt he looks. "He's badly hurt" means a successful Feint with a Move action next round followed with an attack will probably kill him. Don't waste another Ki Point this round.
3rd Round: Caster alive? No, if you're getting surrounded, use Acrobatics to get out. Yes? Finish him off now and Acrobatics if you get swarmed to flank with a teammate. (Try to position yourself as safely away from the crowd as possible so they have to move far to reach you.)
The rest is basically common sense, try to not put yourself in too much danger. If you take too much damage, use one Ki Point to turn invisible and escape to cure up with a Cure Light Wounds Wand or potion.

I have a rogue and a ninja in PFS. They both rely heavily on allies to give them flanks. Make sure you're good at acrobatics, so you can tumble into flanking position without provoking an attack of opportunity. Read the acrobatics skill description and make sure you know exactly how it works, and get Daredevil Boots or Elven Boots for a bonus.
The rogue also has insane dex, Reactionary, Improved Initiative, and an ioun stone to boost his initiative, to catch enemies flat footed. The ninja also has Vanishing Trick, so he can sneak up on enemies invisibly.
Basically, you're mostly going to get your sneak attacks from flanking, but I recommend having one other thing that you're invested in to help give you sneak attacks besides just flanking. If you try to do all the things that will give you sneak attacks, you might stretch yourself too thin, which is why I didn't bother with initiative boosters on the ninja, besides it being redundant with how I built the rogue.
