Your Animal Companion is already Helpful (best attitude). Unless you're treating your AC poorly, I don't see this ever coming up.
Wild Empathy (Ex): A druid can improve the attitude of an animal. This ability functions just like a Diplomacy check made to improve the attitude of a person (see Chapter 4). The druid rolls 1d20 and adds her druid level and her Charisma modifier to determine the wild empathy check result. The typical domestic animal has a starting attitude of indifferent, while wild animals are usually unfriendly.
To use wild empathy, the druid and the animal must be within 30 feet of one another under normal conditions. Generally, inf luencing an animal in this way takes 1 minute but, as with inf luencing people, it might take more or less time.
A druid can also use this ability to inf luence a magical beast with an Intelligence score of 1 or 2, but she takes a –4 penalty on the check.

I think the question is about wild empathy be someone else on an AC who isn't theirs. There is no exception, and a power struggle might result. In such a case, opposed Cha or Handle Animal checks for control may be a course to take. If so, it's based on the opposed charisma rules for mind affection effects. It's a stretch, but is probably about the best rules-founded ruling to handle it.

IS THERE any sorts of effects which could influence an animal companion to become angry at it's master (without actually being mental control), which this could then counter?
It seems like this ability could be better used if it also allowed to "change the attitude state" of the companion in cases the companion is shaken/etc. But that doesn't seem RAW.

Finally stumbled across one use of Wild Empathy for your own Animal Companion:
DC25 Handle Animal, Ride, or Wild Empathy to overcome the Unnatural Aura of some creatures which prevents animals from even approaching,
which is basically a stronger version of the normal tendency of animals to not attack unnatural creatures (which 2 attack tricks bypasses).
Realized that when I noticed Chernasardo Elks in Inner Sea Knights provide a bonus to those same skills including WE vs. Unnatural Aura.
