I would check into discussions on the klar and similar melee weapons. I believe that according to JJ (yes, I know - not a rules guy) that they are treated as separate items for the purposes of masterwork costs and enchantment.
So you have to pay the masterwork cost for the gun to enchant it, and then pay a further masterwork cost for the shield if you want to enchant it separately.
