Hi,
the PFSRD site says that "A Wizard can learn an arcane discovery in place of a regular feat or Wizard bonus feat".
Does that mean that I can choose a discovery whenever I gain a feat (3rd, 5ft, 7ft, 9th, etc.) or really just when given a bonus feat?
You can take the discovery anytime you would gain a feat.

As it says, you can choose a discovery instead of a regular feat (those are the ones you gain at 1st, 3rd, 5th, etc).
You can also choose a discovery instead of a wizard bonus feat (but not in place of, for instance, a fighter bonus feat if you're a multiclass fighter/wizard).

Could you replace Scribe Scroll with one of them?

Now you can not replace Scribe Scroll because that is given to you. It is not something you have control over. The intent is for feats you actually get to choose, not any "freebie" feats.

Almost certainly how it's meant, but there's no rule out there distinguishing "given-to-you bonus feats" from "something-you-have-control-over bonus feats". Both are simply called bonus feats, and the arcane discovery refers simply to bonus feats.

The wizard has a class feature called "Bonus Feats". Scribe Scroll isn't a part of that class feature. So if something calls out "wizard bonus feats", it should only refer to feats gained by the "Bonus Feats" class feature.
An "arcane discovery" is basically just a class of feats, no different from "combat feats" or "metamagic" feats.

Not a bad opinion.
The wizard also has a class feature called "scribe scroll" which is defined as a bonus feat.
So if you want to have something only effect bonus feats granted by class features, that fits the definition.
Actually scribe scroll is its own class feature, and the other bonus feats are their own class features. The problem is that "bonus feat" is in both descriptions. I guess it warrants an FAQ now.

"Bonus feat" is a general term that reappears several dozens of times within the rules.
