I am confused on how many attacks and what the bonuses would be by combining the 2 feats.
I just reached the +6/+1 BAB level and was wondering, would it be 3 arrows total, 2 at highest bonus and 1 at the +1?
Or would it be 4 arrows? 2 from many shot at +4, and 2 from Rapid shot at +4 and -1?
I apologize if this is a simple answer or already asked, I did search the forum but gave up.

It is actually a good question.
It would be, based on your information:
First shot+4 (If it hits, 2 arrow damage), second shot -1 (1 arrow damage) third shot +4 (1 arrow) this third shot is the rapid shot one. I think only the very first shot can have 2 arrows (Manyshot).
If you had deadly aim as well, it would be:
+2 (2 arrows +2 damage on each) -3 (arrow + 2 damage) and +2 (arrow +2 damage)
That is at least my interperation from the forums here.
With no other bonuses or penalties, you'll have 4 arrows.
+4 (x2) / +4 (rapid shot) / -1 iterative
The x2 means times two, and it's the one from manyshot and the main arrow.

Just to clarify something, I believe you always take attacks in descending order, so the Rapid Shot feat granted attack would happen second, not third.
That is technically correct, but I personally don't see any reason to say "no, you can't do that" if a player wants to take his attacks in a different order.
I think the reason may have been something with Two Weapon Fighting, although I forget exactly why.

Full Attack: "If you get multiple attacks because your base attack bonus is high enough, you must make the attacks in order from highest bonus to lowest."
The extra attack from Rapid Shot (or Haste, or Two-Weapon Fighting, etc.) is not from having a high base attack bonus, so the order is not restricted.
That rule only applies to attacks from high BAB (Iterative attacks).
