What browser are you using? If it's IE9, it looks like this could be caused by a known error with IE, which Microsoft has documented here. This should resolve the problem. If it still persists, please let us know and we'll look into it further.

Let me see what I can find out. Thanks for the tips.

Well, it works now...Chris's fix did the trick. It must've been checked off with a recent Windows update I had not too long ago.
I haven't really had any issues before, so it took me by suprise. I know the site was updated recently, so I thought maybe that had somethign to do with it.
Thanks again to everyone for the help. Best community, hands down!!

Can anybody explain why I can download some files from drivethroughRPG straight onto my ipad2 but I cannot download straight to my iPad2 from Paizo? Something to do with Safari?
In case it matters, I have the latest IOS update, the one that took google maps off.
Safari on the iPad does not support download of our .zip files that we use for our PDFs. Some customers have had success using the GoodReader app (http://itunes.apple.com/us/app/goodreader-for-ipad/id363448914) to download with. There may also be some free apps that can help with this purpose, like Dropbox (though this requires downloading the files on your computer first).

So is good reader more than a PDF reader but a browser also? People are able to use it to download Paizo apps straight to their iPad without ever having to sit at a desk/laptop first?
I have heard others speak very positively of good reader but all the color and writing options I saw it had are also in a free PDF-notes app I have and am happy with.

Yes. It has a built in browser. To download from "My downloads" with your iPhone, iPad, or whatever using Goodreader:
1) click on the "Web Documents" tab on the right
2) click on "Browse the Web"
3) login into your "My Download" section of this website
4) click on the item you want to download and "Follow Link" in the grey popup
5) Here there are three ways:
a) wait 5 seconds and you'll get a purple popup error say "Frame Error" -ignore that
b) click on the "click here" and get the purple popup error saying "Frame Error" - ignore that
c) copy the "click here" link and go back to Goodreader - go to step 6b
6) Check your "Downloads" folder in the top left and see if the file downloaded (should be a ZIP)
a) If not then and go under the tab "Resent Downloads"; there you will see the failed download, click on the retry button and it should work
b) If that didn't work copy and paste the url into the "Enter Url" under the "Web Downloads" tab
7) You should have a ZIP file in your "Downloads" folder in the top left of Goodreader now
8) Go into that folder and click + hold on the file.
9) Confirm that you want to unzip the file
10) The PDF should now be there now.
11) I like to remove the ZIP and rename the PDF (click + hold) on the file to do an operation
12) You can now view the PDF in whatever reader you want on your device ... click + hold and you can "Open In..."
13) Enjoy

Does anyone have this problem?
I tried downloading some new pdfs, but before I could open and save one, it said it had a virus and deleted it. I tried it with my older downloads, and it did the same thing.
I'd recommend doing a virus/spyware scan on your machine. Could you provide the OS, browser and any applicable messages you get when you attempt to download?

Windows 7 OS, Internet Explorer browser.
Specifically I was asked:
"Do you want to open or save [file] from remote1.paizo.com?"
I clicked "Open", but then it said:
"[File] contained a virus and was deleted."
And it did the same thing for all the ones I tried. This is the first time I've had this problem.
