I play in Pathfinder Society organized play and I know that as part of the society players are supposed to choose a faction that they work with. I saw that the pcs in Shattered Star are expected to be part of the Pathfinder Society. Should I have my pcs pick a faction from organized play to support? And if so, should I work in faction missions somewhere along the way? Or, for the sake of the story that's already been created should I just ignore the faction aspect of the pathfinder society?

Shattered Star assumes players are part of the Pathfinder Society, and as such belong to the Pathfinder Society faction (as detailed in the Player's Guide for the adventure path).
The organized play factions do not play roles at all in Shattered Star, nor are there faction missions. You can certainly add them, but you'll need to do all that extra work yourself.
