No. In fact, the sword that you want to become your black blade will not change at all. The black blade, according to the Devs, is basically a class feature that acts like a weapon and, outside of its interaction with combat and combat feats, really shouldn't be treated as "gear," at all.
So you can't make it out of a special material?
No.
And you can't add enchantments like agile?
No.

I am playing a Magus and getting ready to get my third level to enter black blade. If I enchant my sword that I want to be my black blade will it stack with the enchantments made from the black blade class? I am looking for the pathfinder society ruling.
I'll short circuit all the possible arguments with this.
An enchanted Black Blade would be a custom item, since there is no by the book example of one, nor are there rule instructions for making an enchanted black blade.
PFS does not allow custom items. Any magic item you get only come from the following two sources.
1. What the campaign guide says is allowable plus additional resources.
2. A chronicle. (such an item won't appear here since a black blade is a class feature that's not separable from it's originator)
In other words as far as PFS is concerned, the answer is no. If you enchant your sword than the black blade that finds it's way into your hands at third level, is not that sword but a different one that conforms to the rules.

It's a GM-headache mitigation. There is already a lot of things that GMs need to keep track of, and custom items require a LOT of bookkeeping on both ends. Add in the whole he-said she-said thing from different GMs in different sesstions, and you end up with custom items being an absolute nightmare to keep track of in Organized Play.

Depends on what you mean by "custom weapon".
Making a +2 Flaming longsword is allowed. Making a +4 (Str +5) Oathbow is not.
However, per Pathfinder rules, a Black Blade has a static set of standard abilities at every level.
Remember that at around 17th level, the Black Blade is a +5 weapon, and the magus gets to add an additional, encounter-determined, +5 worth of enhancements. This also caps out the blade at the Core rules cap of +10 worth of enhancements.
If you really think you'll need it, you can always do the standard backup weapon thing, but remember that higher enhancements also overcome DR without actually needing to be the special material.
