Recently, when reading through several modules Ive found reference to an in-game organization called "the Pathfinders" but havent really read anything about them other than they are a mysterious organization. Have I missed something? Could someone please define this Pathfinder organization? It sounds really cool and I would like to know more about them. Its not the same thing as the Pathfinder Society or the Pathfinder Chronicler prestige class, is it?

Yes, that's exactly what it is. No mystery here.
Pathfinders are any member of the Pathfinder Society. Chroniclers are just members of one of the Prestige CLasses tied to the Society.

Chroniclers don't have to take levels in a Pathfinder PrC, though.
The Pathfinder Society is an organization of lorekeepers, historians, and explorers based out of Absalom. They search out the secrets of Golarion, recover lost artifacts and information, and generally stick their noses in places no one has done so before. There's considerable infighting, and also a fair amount of independence granted to the organization's members.
Some basic information on the organization can be found on the PathfinderWiki (link below) and in the Guide to Pathfinder Society Organized Play. You can also read short stories featuring Pathfinders in each AP volume; each AP includes a story about a Pathfinder's exploits spanning its six volumes.
