Considering that just as in case of certain Druids (Like Pack Lord) essentially the ability replaces the original but still acts like a single companion in regards to favored bonus, and that Pack Lord animal companions also benefit from the +1 for all animals, I would say that in this case too all the eidolons get the +1.

I disagree, I would say you have to pick a companion each time you gain a level, giving the extra HP to that companion. You could do a different one at each level, but each of the companions shouldn't benefit from it at every level.

I agree with carmanbeck. You add +1 HP to your eidolons' pool of hit points. This pool for a normal summoner just goes to one eidolon, but it goes to a collection of eidolons. You split up those hit points between them the same as you split the hit dice between them.
You would do the same for bonus skill points.
