Probably the best way to handle it is to read the rules! :P
According to the half dragon template: "the half-dragon can fly at twice the creature's base land speed."
According to the monk class feature: "...a monk gains an enhancement bonus to his land speed."
So the two simply don't interact -- the half-dragon flies at twice the base land speed, and the monk bonus doesn't enter into it. If the flying monk does cause problems, remember that it has a default maneuverability of average.

"Fast Movement (Ex)
At 3rd level, a monk gains an enhancement bonus to her speed, as shown on Table: The Monk. A monk in armor or carrying a medium or heavy load loses this extra speed."
In 3E, a Monk got the bonus on all movement modes, it was not limited to land speed only.
But, as it did in many other ways, Pathfinder decided Monk being the worst class in the game wasn't enough, and nerfed their fast movement class feature to be land speed only.
I suggest if your DM is open to it, adopting the 3E rules text. It's one thing when it's a fly spell. When your character grew up his whole life with flight as his primary means of getting around, it's even sillier to limit the poor monk like that.
