I have recently used create undead on a anti paladin. Using create undead i want to make him into a Bloody Skeleton Champion. The base cha of a bloody skeleton is 14 do i use this as a base do I overlap it with the base state of the paladin cast on or do they combine in some funky way. I am hoping for a pathfinder rule on this nothing homebrew.

For a skeletal champion, the rules are a little different. You follow these template rules IN PLACE OF the normal skeleton rules:
Skeletal ChampionNote that under "Abilities" it only states to add +2 to Str and Dex, and drop Con. There is no change to the base Creature's Int, Wis, or Cha scores.
The reason that you change Int, Wis, and Cha for a bloody skeleton (to -, 10, and 14, respectively) is because it's a mindless creature. Skeletal champions retain their intelligence, and therefore their personality.
Sidenote: If the antipaladin didn't like you during life, he wont' like you in undeath, so you'll have to use command undead, control undead, or a similar spell or power to control him, and he'll get a save at least once a day to break your control.

command plus Threnodic Spell metamgic feat makes any undead your slave you just have to get him once

If you mean the spell "Command", that only works for one round (Threnodic does not change the duration) and you have to choose from 5 options, none of which make it your slave. If you mean the "Command Undead" spell, then Threnodic does not make it permanent.
