As I understand it, Alchemist mutagens do not count as a polymorph effect. With this in mind, is it possible to ingest a mutagen when under the effects of Monstrous Physique I, and have a bestial, more massive Gargoyle, for example?
If so, let's take this a step further, would I be able to drink a mutagen have a mutagen's effects persist and stack on an alchemist BEFORE taking the effects of a polymorph?
I understand the rules of natural armor wouldn't let the natural armor stack, but that's nothing to say of a polymorph's bonus to STR and an alchemical bonus to STR. Would it be an understandable explanation that the alchemical bonuses aren't a product of a physical form, but rather a product of the magical chemicals ingested and coursing through a character's body, which would remain in effect no matter what form I took? I think this effect would be comparable to having cast bull's strength, then a polymorph spell, right?

Different bonuses to the same thing stack by RAW, pretty simple.
Is there anything saying size bonuses from polymorph effects and alchemical bonuses from mutagen to Str don't stack ? Nope.
So they stack, unless they are the same kind (natural armor to AC), in which case only the highest bonus applies at a time.
Remember that you are spending time to buff yourself in this fashion, time that isn't spent full-attacking with a bow, may be totally removed with a dispel or debuff, or may be more efficient is used to buff the usual group's damage dealer with full BAB and feats instead.

Well, my group and I tend to play long-winded campaigns that get to high levels or start at lvl 10+. As such, an alchemist can normally gain the benefits of his mutagen for quite some time, especially when persistent mutagen kicks in.
Also, we're a large supporter of having big toys vs. terrible odds, rather than taking away toys vs. more mundane challenges. The likely-hood of getting a polymorph spell made permanent and then dispelled is rather small in comparison to just making such a set-up not as effective in a combat situation (opponents have spring attack, able to cast slow or stagger players, etc.).
In other words, I wouldn't be spending every battle buffing myself.
