A +3 weapon is equivalent to cold iron/silver when overcoming DR.
Do magical enhancements add to the equivalent +?
Example ... a +2 flaming sword. The flaming quality counts as a +1 against the maximum pluses the weapon can have so when you are trying to overcome DR, will the +2 with the (+1 cost) flame ability/quality overcome the DR?

I believe it is only straight plusses.

I find this section very confusing.
One part says "Damage Reduction may be overcome by ... any magic weapon with a +1 or higher enhancement bonus".
But later on it says that weapons with an enhancement bonus of +3 or better can overcome some types of damage reduction.
If magic weapons of +1 or better can overcome damage reduction, then why is there a section that seems to indicate you need +3 or better
(depending on the type of damage reduction)?
If I've got a +2 sword, does it overcome damage reduction or not?

If the damage reduction is DR/magic then a +1 or higher enhancement will bypass it.
If it is DR/cold iron OR DR/silver then a +3 or higher enhancement will bypass it.
If it is DR/adamantine then a +4 or higher enhancement will bypass it.
If it is DR/good or evil or lawful or chaotic then a +5 enhancement will bypass it. (Note: There is no higher than +5).
Of course, if you have a weapon made of that material, it will bypass that DR regardless of its bonus.

Core rulebook p 561:
"The numerical part of a creature’s damage reduction (or DR) is the amount of damage the creature ignores from normal attacks. Usually, a certain type of weapon can overcome this reduction (see Overcoming DR). This information is separated from the damage reduction number by a slash. For example, DR 5/magic means that a creature takes 5 less points of damage from all weapons that are not magic. If a dash follows the slash, then the damage reduction is effective against any attack that does not ignore damage reduction.

If the creature has DR 5/magic a magic weapon ignores the damage reduction. Meaning the creature takes the full damage dealt on a successful hit. If it has DR 5/cold iron, only a cold iron weapon will ignore the DR. However, a +3 magical weapon acts as a cold iron or silver weapon in reference to Damage Reduction.
It all depends on the type of Damage Reduction. If it has DR 5/- nothing ignores the Damage Reduction.

One sorta (not really) exception to this. A bane weapon increases the enhancement bonus of the weapon by +2 when the weapon is being used against a creature that the bane weapon applies to. Example: +1 Devil bane will count as a +3 weapon against Devils and thus is able to bypass silver and cold iron when used against devils. - Gauss

Only the ACTUAL enhancement bonus counts. A +1 vorpal dancing sword wouldn't be able to get through any DR but magic.

Jabberwock and demilich have damage reduction that is overcome by vorpal, but that's very uncommon.
I wish the demilich's DR were listed as DR 20/vorpal but instead it is listed as DR 20/- and has "vorpal susceptibility."
Vorpal Susceptibility, from the demilich entry (Bestiary 3 page 66):
Vorpal Susceptibility (Ex) Vorpal weapons of any kind ignore a demilich's damage reduction.
So why isn't the demilich just listed as DR 20/vorpal instead of DR 20/- ?

I actually like it. I prefer not having a lot of different DR-types. As it is, I know what materials and alignments a certain enhancement bonus is equivalent to.
When they start adding more obscure DR, I have to backtrack through different books, to find whether or not it is ignored through a certain enhancement bonus.At the end of the day, it just gets a bit easier if they post the full rules, when they create new exceptions such as this, instead of just adding to the bulk of the rules.
