In the core rule book, it states that you can buy a large version of a weapon for 2x its regular cost. Now, for a medium character, I understand that this is not the best idea if you're trying to create a large two-handed weapon, but if there is a one handed weapon that you would like to make large (aka a 2-handed weapon), is this allowed in PFS?

That aside, I don't believe there's anything restricting this. Barding for some mounts is a "large" version and they allow the Titan Mauler archetype (a variant centered around using larger the normal weapons) so yes, I believe you can buy oversized weapons. Do note that -- even if you are proficient with the weapon -- when using a large one-handed weapon as a normal sized two-handed, you get a -2 penalty on attack rolls.

This may help answer your question. From page 18 of the current Guide:
PCs purchasing equipment at sizes other than Small and Medium must adjust the prices per the existing weapon size rules (Core Rulebook 144).
So yes, it is legal in PFS play to size up or down a weapon, but you still have to deal with the penalties listed on page 144 as well, as Walter pointed out.

You can wield a large one-handed weapon as a two-handed weapon. But why would you? They do the same damage as any other two-handed weapon (with a few exceptions - Dwarven war-axe and bastard sword). It's almost always better to just wield a medium sized two hander.

This is because with the size increase the weapon goes up a category (hence why a large one-handed weapon is a two-handed weapon for a medium size character). So a large two-handed weapon is a....well...it doesn't have a name in the game but it is a category above two-handed.

If the damage is substantial enough a difference between a medium and a large weapon of the same type, it may very well be of use.
For example, if you've taken Weapon Focus, Weapon Specialization, and Improved Critical, they only affect one weapon. By making a large version of a one-handed weapon, and also owning a medium sized weapon of the same type, your feats apply to both weapons, as they are the same, obviously.
Of course, having to place the same enchants on two weapons could become quite costly, so I can only see this being of benefit when you aren't focusing your money on improving your weapons.

could a Large category two-handed weapon be used as an improvised weapon by a medium creature instead of a standard weapon? If I've read the material correctly, it would be a -4 to hit, but aside from that it's still all the same.
I'm asking for a stat block to a creature I'm trying to write in what I hope will be a quest for PFS. Trying to get all of the mechanics down before I submit it. The character in question is a Half-orc who will be using an overly large Greatclub.
Would that be acceptable per the rules?

No, because you already need 2 hands to wield a greatclub, so if you make it any bigger, it becomes too big to wield.
Pregen Amiri is an interesting example: she's got a bastard sword and proficiency in it. If you have the specific Exotic weapon proficiency, you can use a bastard sword as a one-handed weapon. So then you can use a larger bastard sword as a two-handed weapon, with the -2 penalty for being oversized.
You can't do this with a greatclub because you can't use it one-handed.
