I looked at the pregen ninja character, it looks interesting. In the fluff she dressed up as a monk to travel. Does the PC travel in town in disguise? Then go on the adveneture wearing the black face covering outfit?
How do you join a group? "Hi, guys I am a japanese assassin. Can I join the group?" Is it normal for a Ninjas to be walking around town in the Black outfit?
Does she join the group as a female in Disguise, Drop back and put on the black outfit and show up for the combat?
I will be playing PFS games,mostly at game Cons. I don't think make it past 5th level,so I won't hold my breath for advanced features.

The ninja can be anything you would like. The variety of tricks allow for different builds including a typical cloaked assassin or master of disguise.
There are plenty of stranger things in the world of Golarion than a character walking through the streets in all black armor with their faces masked.

Yup, in fact, in some places, you'd get funny looks for NOT dressing like you're about to murder somebody...ah, Golarion, i love you so...
Honestly, just go about as a rogue would. Most Inner Sea-dwellers can't tell the difference, since the concept of a "noble thief" kind of doesn't exist with it (why the iconic characters' backstory includes her dissatisfaction with Avistani rogues), and even Tians won't get suspicious, since they can't possibly assume that the random black-cloaked stranger isn't just dressing like a ninja...but is one...

If your world includes recognized Ninja clans that don't keep their membership secret, then your character could totally say, "Hi, I'm Fu of Ninja Clan Bar, can I join you?"
That kind of ninja wouldn't fit in a lot of settings, though. Secrecy is an important element of the Ninja trope, while not absolutely necessary, it adds a lot to the flavor. A ninja who primarily uses nunchaku and sai could claim to be a martial artist-type monk.

When first stating out would she go to the Lantern lodge and tell VC Amara Li, I am a Ninja and would like to join the local Ninja clan.
What book is the Ninja character in? Is it just currently on the web?

The ninja alternate class is in the ultimate combat book, and yes you can find the ninja alternate class on the internet.

I played a ninja in Cheliax to level 12 so far. Part of the concept was heavy disguise and stealth, without disguise ninja tricks though. As a halfling in CHeliax, that was just necessary. In the party all but one other character didn´t know my characters real face for a long time, neither race or size or anything. Even now that i appear as a halfling most often, two characters are not sure about that. A greater hat of disguise helped a lot there too :)
One of the other players has a noble inqusitor, the took some feat or trait for it, along with an estate and a known family name. I started out as his servant, that way having a back up if i ever get caught as a halfling. The halfling in Cheliax aspect helps the role a lot too.
I nearly use no ninja flavor, its not necessary somehow. The character does the dirty work others don´t want to do often, including dirty tricks and tactics, and uses a lot of stealth. Also skill stuff is her thing, UMD, bluff, diplomacy etc, and sometimes using the art of seduction if possible or necessary.
Maybe that can inspire you a little.
There might be some stuff on ninjas in Dragon empires primer or the other book and even in Jade regent books, but you don´t really need that.
