I usually avoid the Monk basically always but I am trying out a Barbarian Natural Attack build and I just got my first Amulet of Natural Mighty Fists (hoorah three boosted attacks!). It just occured to me, though, that I can't use my Amulet of Natural Armor anymore. Is there a way around this? Or is it just another reason it Sucks to Be a Monk?

It's one of the reasons it sucks to be a Monk. You might ask your GM if you can find an item that gives the same bonus, but in a different slot. IIRF, Pathfinder doesn't have the slot 'affinities' that 3.5 so you aren't punished by having a Belt of Resistance +2. The only suggestion I have is to not cross feats if you're creating them. Don't try and make a Ring into a Wondrous Item simply because you don't have the feat. The other option is, of course, having your amulet re-enchanted to have both abilities. One of them is going to cost 50% more though, so choose wisely.

Monks don't really have much to do with it. A lot of classes have this same issue, (notably because Paizo wanted Sorceres to be able to have A Cloak of Cha and a Cloak of Resistance).
What you could do, if not in a PFS game, is see if the DM would let you change one of the items. Say Bracers of Might Fists, or a Headband. Note though, that no matter what you do, (besides maybe glasses) you are not going to be able to use something else. Belt -> Monks Belt. Armor -> various Robes, Rings - Prot and other Ring. Gloves -> etc. . .

I mentioned monks because they seem to struggle for AC but their usual 'weapon' (amulet of natural fists) makes it so you can't sneak in an extra 1 AC for 1,000 GP with an amulet of natural armor. Bummer. I don't remember this being a 3.5 issue but I think we were pretty fast and loose with item slots in the old days.
That said, this is a home game and in the World's Largest City to boot, so will look into customs. Thanks.

Monks don't really struggle for AC.
Take a Qinggong Zen Archer
10 +
Dex 14 +2
Wis 20 +5
Mage armour +4 (pearl of power for the arcane caster or a wand)
Barkskin +2 at level 4(Qinggong)
23 AC at level 4. Not too shabby.
---
Also attacking with fists isn't really the best route with a Monk. Much cheaper to enchant a weapon for extra to hit.
---
In the case of a natural weapon Barbarian though yes the slot is not ideal.
How many levels of monk are you taking though? You could get Barkskin if you went to 4. Probably not worth it though.
Custom item is best. :)

Just to throw this out there, you can somewhat mitigate this "Sucks to be a Monk" business you're talking about if you throw the Guided weapon special ability on that amulet of mighty fists (which you can do as the first +1 on the amulet, so 5,000gp flat). That way, your WIS is doing your AC *and* your to hit/damage. That helps a little with the "do i want to hit hard, or be hard to hit?" dilemma you're struggling with. And then without having to worry about STR for your hit/damage, you can dump it into WIS, or if that's already maxed, then into DEX, which will obviously help even more in the "hard to hit" category.
For info on the Guided weapon special ability see:

im assuming you're going martial artist? otherwise if you are playing a character who switched to lawful, you may want to check out sohei. they get armor (can flurry until they get it erratad) and the initive bonus is awesome.
medium armor is a better armor bonus then your wisdom will be until you can afford +6 to wisdom, start off on an 18 or 20 natural WIS, and have 16 levels to throw points into it.
so basically you can have a +11 ac by 8th level but to get that with wisdom would be closer to 20, then screw the amulet of might blows and get gloves of dueling at monk level 6 to off set the missing +hit.
gloves of dueling (15k) will net you a +3 to atk and dmg and you have ki abilities to knock that up to a 5/5, or get an extra attack in your flurry.

Start with a nat 20 WIS (not hard to do with human, half-elf, half-orc, or dwarf), and throw on a Headband of Inspired Wisdom (4,000gp), and poof, there's your +6 WIS. Piece of cake.

it seems you really read what i said... or not.
Mike Schneider
Ki = AC+4 on demand.
Shield of Swings = AC+4 on demand if you're a 2hPA temple sword or staff fighter.
lol so i have to burn ki points that should be reserved for flurrys or take a feat that devides damage done by 50%?
mikey you should be better then that. hands down the most antagonistic person on the forums, but admittedly you usually come up with better choices then shield of swings and burning a very limited source of damage.
