Wouldn't it be simpler to assume the ratfolk has thieves' tools, even if they aren't listed? That would allow 1 rank each in DD, Survival, and UMD (and have Survival and UMD be class skills). It may not fix everything, but it should be simpler.

1) The greater teleport power is limited to self plus 50 pounds, but huge full plate alone weighs 200 lbs, so it could never teleport with its armor. Its greatclub alone weighs 32 pounds.

2) Why does it have Weapon Finesse when it has a Strength of 44 and a Dexterity of only 15?

3) It also has Improved Vital Strike, without Vital Strike. Based on issue 2, Weapon Finesse should be replaced with Vital Strike.

p. 239 Sea Bonze - under special attacks, the capsize ability shouldn't list a DC. As defined, it's a fixed DC 25 or the Profession (sailor) check of the pilot/captain, modified by vessel size compared to the creature size. Unless the Sea Bonze is supposed to have a higher default DC. If so, then it should be clarified, since as writen, it seems to contradict the universal monster rules.

Actually the Wolf-in-Sheep's-Clothing doesn't qualify for Greater Weapon Focus, since it doesn't have 8 levels of fighter.

Also, the CMB doesn't include the bonus from the Greater Grapple bonus feat, so it should be (+18 grapple) rather than (+16 grapple).

Finally, it looks like the languages entry in the stat block is missing, and there's no mention in the descriptive text if it can speak or understand any languages, even though with an Intelligence of 6 it should be able to.

At the end of the Separate (Su) description. It says "... each round a manananggal remains separated after sunrise, it takes 1d6 POINTS OF DAMAGE UNTIL IT rejoins its lower torso or it crumbles into dust."

1d6 damage per round? Minute? Hour?

It's entirely possible I'm imagining this, but don't insight bonuses to AC have to come from a source of some sort? Many of these creatures have an insight bonus to AC, but I can't find the constant spell-like ability, monster ability, or creature type trait that would grant it.

If I'm wrong and such bonuses can be possessed by a creature "naturally" without needing a source, then nevermind.

In the stat block its Swim skill actually is +12:

In the stat block Swim is only valued at +10.

It works perfectly if you don't add in the racial modifiers, leading me to believe they were forgotten about and left out. Increase both Intimidate and Perception by 8 and it'll all be groovy.

The damage error you reported is true, but for the skill issue, I think they just didn't intend Survival to be a class skill (even though it totally can, and should, be)

I got total ranks used as 241, but mainly because I think you calculated the Armor Check Penalty incorrectly.

Holy crap a rare creature with ranks in Fly but without a fly speed (meaning it doesn't automatically become a class skill. Notice that your Spellcraft and Use Magic Device ranks are 3 over this guy's HD. The problem still exists, though, that this creature has 6 more ranks used than it should:

Bluff 24 = 6 (Cha) + 3 (class) + 15 ranks
Fly 15 = 5 (Dex) - 2 (size) + 12 ranks
Intimidate = 6 (Cha) + 3 (class) + 15 ranks
Knowledge (arcana) 22 = 4 (Int) + 3 (class) + 15 ranks
Knowledge (planes) 22 = 4 (Int) + 3 (class) + 15 ranks
Knowledge (religion) 15 = 4 (Int) + 11 ranks
Perception 22 = 4 (Wis) + 3 (class) + 15 ranks
Sense Motive 20 = 4 (Wis) + 3 (class) + 13 ranks
Spellcraft 22 = 4 (Int) + 3 (class) + 15 ranks
Stealth 19 = 5 (Dex) - 4 (size) + 3 (class) + 15 ranks
Use Magic Device 24 = 6 (Cha) + 3 (class) + 15 ranks

So it looks like they went and made EVERY skill a class skill, as that would explain the extra 6 points since there's still 2 non-outsider skills not made into class skills.

Nah, what we're saying is that the 4 class skills outsiders receive additionally have already been chosen (we know this because these 4 skills would otherwise have exactly 3 skill points more than the maximum allowed for this creature's HD). These skills are Intimidate, Knowledge (arcana), Spellcraft, and Use Magic Device. Fly and Knowledge (religion) can't be class skills then, but since they're the only two skills remaining, and there's exactly 6 points over, it's likely they were treated as class skills as well.
