I have no idea how you are getting to 4 or 2. 3 or 4 or even 2 and 3 seem more logic though maybe I'm missing something.
Anyway, yes they stack. You can get both additional attacks on a full attack action when you have both feats.
I guess they stack because they are modification of the full attack action rather than a new full round action (or was it called differently) that offers you additional attack.
P.S. They faq'ed this to indicate the difference from 3.5. Not sure where to find the faq's though.

How does Many Shot and Rapid Shot work together? Does the ARCHER get four shots or just two?
Rapid Shot: "When making a full-attack action with a ranged weapon, you can fire one additional time this round. All of your attack rolls take a –2 penalty when using Rapid Shot."
Manyshot: "When making a full-attack action with a bow, your first attack fires two arrows."
You're making a full attack action with a bow, then your first attack fires two arrows, and you can fire one additional time this round. All attack rolls take a -2 penalty.
Level 6 ranger with 18 dex and both feats.
Full attack using no feats: +10/+5 (6BAB+4Dex)
Full attack using both feats: +8/+3/+8 (6BAB+4Dex-2Rapid)
If that first attack at +8 hits, deal damage for two arrows.

I think that the OP meant 2 attack rolls, anyway yes they can be combined and you get 3 shots (2 from manyshot and one from rapid shot)
Manyshot makes the first attack fire two arrows. You roll one attack, if that one attack hits, you roll damage twice (except precision, etc.).
You get 2 attacks from high BAB, and 1 attack from rapid shot.
