So, let's assume a beast-bonded witch acquires a familiar via the Improved Familiar feat.
(Hmm... would she retain her spells known so far, or does the exchange of the familiar reset the number of spells known to default?).
Anyhow, let's get her a beautiful shimmering Lyrakien familiar.
Umm... what exactly will her 'Familiar Form' class feature allow her to do in that case?

As the trend for Improved Familiar goes, you shouldn't lose anything to take the feat; I'd explain it as the old familiar teaching the new one, or some such thing, but it shouldn't cost the Witch any more than the feat to upgrade.
As for the Beast Bonded archetypes form-changing abilities... by RAW, I'm fairly certain it doesn't work. There's not even a nearest equivalent for Outsider-form.

Exactly, as the Devs have stated switching to an improved familiar has no cost so you keep all the existing spells the old familiar knew.
As for the Familiar form it is referenced as functioning exactly like Beast Shape II which is limited to only the ANIMAL type. Since there are no improved familiars of that type this power doesn't actually work for you anymore.
I really hate that part personally.

If I were the GM, I'd throw the character a bone and assign them an animal which is thematically tied to improved familiar and thereafter have the choice remain unchangeable.
pseudodragon: bat, lizard or viper (pseudodragon have qualities reminiscent of these creatures)
Imp: scarlet spider, rat, or raven (imps can assume these forms)
quasit: bat, house centipede, or toad (quasits can assume these forms)
etc.
