I know that Handle Animal is used for non-sentient animals, but what about magical creatures, monsters, and the like? A friend tells me that Diplomacy is used, but I'm not a 100% on that and the book explanation isn't helping me. I ask because I'm trying to make a cryptozoologist character.

Well Diplomacy states, '... You cannot use Diplomacy against a creature that does not understand you or has an Intelligence of 3 or less...', so the implication seems to be that if they can a) understand you, and b) have 4+ Intelligence, then Diplomacy is the Skill to use.
Handle Animal, on the other hand, states, '... You can use this Skill on a creature with an Intelligence score of 1 or 2 that is not an animal...', so that's the Skill to use for low Intelligence stuff.
Strangely that actually means by RAW creatures with an Intelligence score of exactly 3 are immune to both Skills, but I think that may be a typo or oversight... ;)

Thanks ProfPotts, looks like I need both then. Not sure what to do with the Int 3 creatures, probably up to the DM.

Handle animal is actually more about domesticated animals. I'd apply it if you have an animal that's already fiendly toward to, to get it to do things, but most all animals start as Unfriendly and it's not what you use to make any animal friendly toward you, unless you're rearing a wild animal from infancy to domesticate it.
Wild Empathy(Ex) is Diplomacy for things with less than 3 Int, with different flavors of the power working on different things, with different modifyers.
For anyone without that exceptional ability or a comperable spell, you're basically at the whim of the DM and your RP skills.
Anything with a 3 int or higher has a language, even if it can't speak, then it's about speaking to it in the language it understands, using diplomacy.

You use Handle Animal on animals and magical beasts of Intelligence 2 or lower. They need not be domesticated, but it helps.
Intelligence 3 or higher requires Diplomacy, a shared language, and a willingness to communicate.
