Can my Alchemist (or any other class with Brew Potion) brew potions from any spell list with a +5 DC to the craft DC?
If yes, then he can brew a Imp. Invis Potion from the summoner's spell list at 9th level?
When you stack abilities on a Wondrous Item, such as a Cloak of Resistance +1 with Elvin Kind added to it, and than later upgrade the item from +1 to +2 is the cost at 100% or 150%?

Yes, he might ignore missing prerequisite of a potion by increasing craft DC by 5.

Uncertain. Increasing the DC allows one to ignore missing prerequisites BUT in this case the spell is available to Alchemist as formulae at higher spell level. I don't know if character might try to access other class spell that way if he has own access.

Its one of the unsolved rules riddles of the game. I don't think the devs know, because they've been silent on the issue.

Rule 0. Your DM's correct. Mine directly contradicts the +5 DC for missing requirements were spells are concerned. I can understand why. I've put 6 ranks in to craft alchemy have a +3 from class skill +2 from master alchemist and an int if +5. A +5 to the DC is kinda pointless.
Now to the point. I would rule that if the alchemist can't make the extract then she can't make the potion. Alchemist extracts aren't spells and the alchemist can only transpose some spells into formula. So if she can't cast ans she can't make an extract what is she using to brew.
To clarify I'd rule only formula on the alchemists list qualify.

Always keep your modifiers together in this case and remember which item was added to the other. If you put a cloak of resistance into a cloak of elfin kind, then you'll have to continue to multiply the cost of the upgrade into the cloak by the extra 50%. If you put the Cloak of Elfin Kind into the Cloak of Resistance then your only paying the base cost of the upgrade.
It pays to think ahead essentially. Also, good job using the item combination rules! :)
